Can my employee enter in their time at the end of the day?

No. Company Employees cannot retroactively create Time Entries with ConstructionOnline's Time Tracking feature. However, companies can utilize Work Logs to record employee time records which can then be added manually into the Time Tracking feature by a Company Administrator.
